They were easiest for me to find at The Battlefront, near The Forsaken Front in Silverpine.  Tones of level 5 Blighted Squirels and the occasion infected one also.

Ran around fighting everything on Bloodmyst for about a hour. FINALLY by the shore (by the quest bear) a common joined the battle. Switched over to Horde hunter and fly to Silverpine and the first wild pet I see is a Infected Squirrel... and it was a rare!

Several of these joined in to fight while in Azuremist Isle. I also found a stand alone Infected Squirrel just south of Blood Watch, in the woods left of crossing the bridge from Kessel's Crossing.

Managed to get one on bloodmyst isle, it joined in with a ravager.

Never saw these stand alone in Silverpine forest but if you battle any level 5 in Silverpine they have an add, got quite a few Infected Squirrels that way.

Took me a good halfhour+ of walking around Azuremyst to find one. Certainly not as common as the rats and ravagers.

I got it behind Valgan's Field (in between the field and the lake where the trees are). He turned up as the second pet in a fight with a rabbit.

 

And found another one south of Forsaken Rearguard, near the water.
