You're looking at the wrong definition of the term "Rare." In this game, and in the context of Pet Battles, it is not intended to reflect the uniqueness of specific companion pets. It is noting more than a term used to define item quality, in this case items that are slightly better than Uncommon (Green) items and a step below Epic (Purple) items. A Rare-quality pet serves a similar role in Pet Battles as Rare-quality equipment does in other parts of the game: It's not supposed to be difficult to obtain, being available as mission and reputation rewards, loot drops, and crafted goods. Instead it represents an attained power level needed to progress to higher forms of game play. In the case of Pet Battles, it serves to identify a companion pet suitable for training and high-end Brawling.
It means nothing more than this, and if you try applying other definitions to the term you're going to be utilizing faulty assumptions. Obtaining a Rare-quality pet should not be viewed as a achievement, but as a necessity if you wish to participate in the minigame.
